stretching is an exercise as is strength training. With stretching or strength training u get sore when u do a lot. that might be why. maybe u r doing too much. usually its best to increase slowly. Some stretches are harder on your knees so be carefull. like the one where u are seated and have your foot on your knee and puching down on the knee, that one is dangerous at least to me it is.

The only stretches I use are from mastering the rubber guard, I've noticed that I'll get a really good stretch one day then the next day I feel stiff and it seems like I lost more then I gained but I'm steadily getting better.
